How do I go read private messages on Bacon Reader? Also, all my notifications go to my email, but is there a way to make it so they come through the app?

Make sure notifications are enabled for Bacon Reader in your app settings. Also, I haven't run into this specific issue but many other problems with Bacon Reader crashing or not opening links and they've been solved by updating or reinstalling.

I can only answer the first part of your post as idk about notifications, and I'd be descriptive if you don't mind.

1. Private messages are accessed via app's menu sidebar. To open it, press a button in the top left corner of the app while in your feed or subbreddit. It's a button with three lines on it. When you have unread messages, this button becomes an orange "message" icon.
2. After the tap, there would be a menu on the left with buttons-rows, and other part of the screen would be dimmed. The rows are: account switcher, your Profile, your Inbox, manage subreddits, submit post, go to subreddit, Settings, Help and Support.
3. You need to tap on the third row, "Inbox". It would be orange too if you have new messages. After pressing it, you'd arrive in your inbox.
4. It has collumns on the top saying: all, messages, comment replies, post replies, mentions, sent. You would need the second one for messages. After tapping on it, you can see your messges and can press on one and have a pop-up menu with these four options: Reply, Mark unread, Open profile, Block user.

And don't mix it up with the "Chat" option. It's a different part of reddit, only availiable in desktop site and official app. People do confuse one for another sometimes, so it's good to specify.

Third party apps have no chat function because Reddit doesn't provide the API in order to incentivize people into downloading their official app.

It happens. If you'd need it, you can access the chat with:

+ Reddit official app, by locating the menu stickied to the down side of the screen, and pressing the 4th of 5 icons there;
+ or on the desktop website, by locating the bar on the top with your username and comment\post score; right after that there two icons: your messages and your chat. Pressing the chat one would summon it's window in the lower right corner. In the top right corner of the window there are four buttons: chat settings, open chat in the new window, minimize chat to a thin bar, and close chat.
