One is double-layered paper, and is used for foods that are warmed (croissants, paninis, etc.), and the other bags are single layer paper for foods that are not warmed (loaf cakes that have icing, cake pops and such).

Our store has a 3rd, slimmer warming bag for sous vides and small paninis, some real next level shit. 👌😂

The double layered ones are grease proof, and used for sandwiches (they're also bigger so I usually use them for bagels). The brown ones are used for all of the pastries (even warmed ones. They don't get as hot as the sandwiches).
Every store might do it a little different though so ask your SM if you're unsure.
