i do that sometimes but 9 times out of 10 the grounds overflow into the coffee urn.

Yeah it will definitely change the flavor but probably only people that drink it straight with no classic, no ice, and have a very discerning taste would be able to notice the difference.
Like it would probably be noticeable by someone experienced in tasting and looking for a difference during a side by side taste test if it was straight.
Try it yourself sometime side by side and see if you can tell in a blind test maybe?

For a full batch the machines are calibrated to do 3 scoops for a full batch so the flavor would be off because there's too many grounds
