You should 100% switch out any products what had flies in it. They can carry lots of bacteria. Ultimately it should be your managers job to be keeping up on that, but that is a health code violation!

If they aren’t doing anything, at that point you have to report it for health safety at your local health department. You can also file a complain with Food and Drug Administration. This can be anonymous so you don’t get in trouble. They’ll usually go and check it out. They’re forced to do something about it.

My store is like this with mosquitos. At first it was an average of 2 per day but just last week I've killed 5 myself more than 2 last week. I'm not sure where they're coming from since we don't have sitting water but they aren't leaving!!! And I have an arm full of recovered bug bites
