I highly doubt it’s the case, but part of me thinks this is caused by some boxes being too hot in storage somewhere along the line, causing them to caramelize more.

Exactly what I was going to say. Pretty sure it is just the heat levels in shipping that causes this. We've had whole boxes come through clumpy and dark, usually in summer.
